The upset stomach upset the highly-anticipated rematch of the 2009 US Open final between Federer and former world No. 4 del Potro, who is playing his third tournament in his return from wrist surgery.
The 17-time Grand Slam champion, who underwent knee surgery to repair a torn meniscus after his Australian Open semifinal loss to Novak Djokovic, had been practicing daily.
Federer hit for about half hour today before leaving the practice court abruptly and officially pulling out of the tournament.
Lucky loser Horacio Zeballos replaces Federer in the draw and will face del Potro in an all-Argentine second-round match today.
